The scene from the original special edition depicting L conversing with the children at Wammy's House has been added.
The main story begins from the point where Light, through Takada, is able to give orders to Mikami, who is acting as Kira's proxy. As a result, Misa has no memory of the Death Note from the very beginning.
A scene has been added where Light orders Mikami Teru to purge all Kira opponents appearing on television.
All episodes involving the third Death Note have been omitted, leading to the following changes:
Mello only appears at the beginning (including Near's flashback scene), during the retrieval of the photograph, and during Takada's abduction.
The mafia and the Shinigami Sidoh do not appear at all.
The mass killing of SPK members is changed from being carried out by Mello and the mafia to being carried out by Kira (Light extorted the list of members from the U.S. President, which Takada then relayed to Mikami to write in the Death Note).
Soichiro Yagami is removed from the investigation and, although alive, does not appear at all.
The name Il-Rat and the setting that Sean Dandriby is his real name are restored (he remains just an SPK member, as in the TV series).
It is established that Mello independently investigated Kira and provided the information to Near through Lidner. Near is convinced that one of the Death Note's rules is false before Mello retrieves the photograph. (Mello's facial burn exists.)
Near's first contact with Light Yagami occurs via a mobile phone call immediately after his secret meeting with Takada. During this call, he also addresses the other investigators simultaneously.
Takada knows that the true identity of X-Kira is Mikami.
Matt, who is killed during Takada's abduction in the original and TV series, survives in the special edition, though he does not speak a single line.
Following the removal of the episode where Takada learns Mello's real name from the original and TV series, the setting that Takada possesses the Shinigami Eyes has been added.
Scenes depicting members of the Japanese investigation team (excluding Light) and SPK members (including Near) recognizing Ryuk have been removed, and the story progresses without them ever meeting face-to-face.
After the end credits, a scene has been added where Aizawa and Matsuda discover Light's body, along with separate shots showing only Mikami's and Light's bodies.
