Half a year after Shogo's defeat by B.D. and his subsequent disappearance. Having hidden himself with the biker gang "TRASH," led by his new friend Lightning—partly due to being framed by the military for Tomomi's murder—Shogo reunites with Yui after six months. Meanwhile, in the city, the military-controlled Bahamut broadcasts daily messages through Eve, who has become a military propaganda tool, urging people toward war. However, Bahamut is not entirely under military control; another Eve—the original Eve (not created by the military, but the same as before)—appears and continuously calls out to Shogo, the 7G operator, asking him to contact her. After resolving the lingering tensions with Yui, who had waited for him for half a year, and conveying his feelings, Shogo seeks TRASH's help to meet the original Eve and learn what she wants to tell him.
Around this time, Dezalg launches a full-scale invasion of MZ. Secret attempts at peaceful contact by some within MZ end in failure, and the state-of-the-art battleship FX-101 and its escort fleet, sent to intercept, are utterly destroyed by Dezalg's overwhelming force. Meanwhile, Shogo obtains the Garland, revived by the military as the Proto-Garland, and heads toward Bahamut while evading military pursuit. As the military attacks claim his comrades one by one, and even the Garland is severely damaged, Shogo finally reaches Eve alongside Yui, who was injured during the military chase.
Shogo is moved by Eve's words, and Eve is moved by Shogo's words... When asked by Eve, Shogo shares his current desires and his belief that adults are dirty people. In response, Eve tells him, "You should become the adult you wanted to be." After entrusting the injured Yui to Eve, Shogo is confronted once again by B.D. Memories of the events from half a year ago resurface, and Shogo lunges at him in anger. What is B.D.'s true intention for appearing now? Meanwhile, in the city, where Dezalg's automated attack drones have finally breached defenses, the military attempts to evacuate civilians, but progress is painfully slow.
Eventually, Eve activates "Final Protection Mode." As Eve's final song echoes, 1980s Tokyo collapses, engulfing people, buildings, and automated attack drones alike. In response to MZ and Dezalg, the lunar defense system "A.D.A.M." concludes that the conditions for Earth's return have not been met and launches a full-scale assault. However, just before the impact reaches them, Eve successfully severs Bahamut from MZ and allows Shogo and the others to escape.
With the collapsing MZ and Dezalg behind them, Bahamut descends to Earth. As Shogo and the others emerge, they are greeted by the sight of Earth's regenerated land spreading before them...
